They don´t close for me except I use Exit from the menu on Vivaldi 6.0.2979.22.
I can open several workspaces as windows and close them one after another with using X, right top.

You can report this for sure, the developer test this and if one can reproduce your issue/bug they can fix it.

Thanks for pointing this out @Pesala, I missed the configuration too. I've been using the window panel instead of the tab bar like you described and it is great!
